I'm having issues with my 98 Aurora my headlight will stay on and I have to disconnect the battery to turn everything off. Also the security alarm will continuously chime. I'm unsure what this could be any guidance would be great.

The chiming is because the headlights are on. (or it thinks they are on) If you have your lights on when you take your key out of the ignition it will chime at you to let you know to turn them off.
A dumb question but I have to ask it anyway: on the turn signal stalk to the left of your steering wheel, is the little dial on the end if it turned so that the lights are on manually? It rotates forward to turn the lights on and backward to turn them off with relation to the steering wheel.
If not, the your multifunction switch (basically your entire turn signal stalk) might be bad. They have a tendency to go out on our cars, and they cause weird headlight problems. Usually it's flashing, but this could be a symptom also.

I will check everything tomorrow, after some research I believe it's the multifunction switch. I have been trying to slowly re-assemble my car for the past 6 months hahah

Also I know when I bought the car 5 years ago I noticed a extra turn single stalk in my truck so I might be in luck haha

It would be great if you had a spare! The easiest way to test it is to swap it out and see if that fixes it. With the combination of your lights not turning off and the "your lights are on" chime, I'm inclined to believe either a) you turned your lights on manually or b) the multifunction switch THINKS your lights are turned on manually when, in fact, they aren't. Let us know what you find!

So it looks like it's I'm gonna have to change the stem...the security alarm keeps flashing when I open the drivers side door

You can try cleaning the MFS peel the boot back and blast it with an air gun, there are metal flakes that cause shorts in the MFS. I would also check your LCM, make sure you have no burnt wires at the connector, unplug and check both plugs. Most people say MFS is the problem, but I have had the flashing light problem and it was LCMs causing the issue, I had to wire in a new connector on my '97, and buy a new LCM.
You also are having a security issue? Will your Aurora start?

After applying vinyl and rubber dressing to my steering column and multifunction switch, my headlights started this flashing problem. After reviewing this sticky I looked behind the rubber molding at the base of the switch and could see the five holes described in this link without removing any of the steering wheel shrouding. Here are pictures of the same switch after removing steering wheel shroud. I just pulled the rubber back and sprayed the holes with this with the extender pipe attached: I then blew out excess with my air compressor: It cleaned it up and works perfectly now!!

You only have a problem with the security system if the light stays on when you start it. The security system does not activate the chimes for any reason, so the chiming would not be related to any fault with the security. I don't think you have a problem with the security system but rather as was said, the multifunction switch or LCM are at fault, or you turned the headlights on manually.
